I was considering using strips of Programmable LED's myself, but for me it is unclear if I can still can controll each LED individually. Wether I can turn certain LED's on the LED off/On.
You can.
Since you are planning a significant project I suggest getting a sample strip of 8 or 10 'neopixels' for about 10 usd/ 10 gbp and experimenting with that before committing to the whole deployment.
Your own experience will be more important than what Some Guy on The Internet tells you.
