My question is which HDD setup would you recommend? What is the best way to power all HDDs and the Pi with one power supply. How did you approach this?

I built my server with a CM4, a PCIe packet switch, 2 x SATA PCIe cards, a mix of 3.5" and 2.5" HDDs, and a 2.5" SSD for the OS. Stuffed all that into an MATX PS case and run it from an ATX PSU. There's a VL805 based USB 3 card and a couple of zero2W in there too.

You might be able to do teh same but it depends on what yout Mybook devices expect from the PSU.

Using a single PSU likely won't save energy but will be neater.
